Upper Egypt is the area south of present Egypt. From time immemorial, the Nile was the main concern of the axis of the Egyptians, so it refers to him as the top qualifier.

The Nile has its source in central Africa (in the region of the Great Lakes ) and emptying into the Mediterranean Sea in the delta to the north, it makes sense (according to the law of the river flow) that the south is more higher than the north.
